Kikonai is a key rail stop in southern Hokkaido, positioned between the Seikan Tunnel corridor and the Hakodate area. The city has one main passenger rail hub, Kikonai Station, served by JR Hokkaido on the Hokkaido Shinkansen and by South Hokkaido Railway on the Isaribi Line. This makes Kikonai one of the few places where Shinkansen trains and local coastal rail services meet in Hokkaido.
